Audrey Wagner attended Elmhurst College at a time when there was no women's collegiate athletic team. Wagner was a member of the All-American Girls Professional Baseball League (AAGBL). She joined the league in the inaugural season of 1943 at the age of 15. In her first season, she played in the AAGBL's first-ever World Series with the Kenosha Comets.

In 1946 she graduated from high school and attended Elmhurst College as a premed student. She continued to play in the league while enrolled at the College. In 1947 she batted .305 and lost the batting title by only one point. She led the league in hits (119), doubles (25), RBI (53) and home runs (seven). During the 1948 season, she won the batting title with a .312 average and also led the league with 130 hits. She was chosen as the league's "Player of the Year."
